Matt Frank states in his Godzilla Rulers of Earth issue 2 deviation that all incarnations of the 1998 creatures will forever be called ZILLA. In addition to the 1998 creature's trademark and logos being CANCELLED and ABANDONED, this comment by Matt himself (who is working with Toho and is friends with them), it would be more than safe to say that the name change is completely official (maybe the 1998 creature's DVD will say Godzilla forever, but it's now official that it will forever be called ZILLA from 2004 and onwards).

I saw that around a month ago and I actually talked to Keith Aiken himself about this after I saw it.

These Zilla name change things I made, I've hid them all now. Probably should delete them once you see this reply.

It's weird. Why would Toho tell IDW one thing and then tell Keith Aiken the opposite?

Well, Aiken works (or worked) with Sony.

Well, in the end, Matt Frank wasn't wrong, nor was Aiken. Matt Frank said that Toho makes no distinction between Zilla 1998 and Zilla 2004-present 
WITH the exception of title alone

So that means that to Toho, Zilla 1998 and Zilla 2004 are the same character, the only difference being their names (officially Godzilla for 1998 and Zilla for 2004-present)

So yeah. :(

The fact I was wrong. The "Zilla name change" being false and Zilla 1998 and 2004 technically being separate characters while 1998 is actually Godzilla.

Well, a simple mistake is one thing, but what I sincerely thought was true and I spread ended up being wrong all along. That, my friend, is a very sad thing to happen to anyone.

Well, he does state that Zilla is a "variation on the 1998 Godzilla" and according to Matt all future iterations of the creature - like the one in the IDW comics, which is explicitly stated to be the Zilla from Final Wars despite having the appearance of Godzilla 1998 - are to be referred to as "Zilla", so at least there's that. I guess Zilla's relationship to Godzilla 1998 is similar to how Keizer Ghidorah has its own copyright icon labelled "Monster X II", despite being a variation on King Ghidorah.

What I find funny is that Mr. Aiken mentions in the 3rd paragraph that Toho has never changed the names on copyright icons or given different versions of the same monster their own copyright icon, like how the three versions of MechaGodzilla share the same copyright icon despite being separate characters, and how Mothra didn't get new icons for the Rebirth of Mothra trilogy. He's wrong: Fire Rodan has a different copyright icon from normal Rodan despite literally being the same character.

Well, Fire Rodan might literally be the same character (like Monster X & Keizer Ghidorah), but legally, they have separate trademarks, so they're TECHNICALLY different characters...

The 'technically' is what is so stupid and everyone wants to ignore... I want that technically to not exist...
